General

Sequence Editor is an editor with which you can modify the content of a sequence. You can modify:

  1. organism name
  2. sequence
  3. molecule type
  4. description

Sequence editor does not let you edit features and qualifiers. To add/delete features, use the Sequence Browser. To modify a feature, including the editing and removal of qualifiers, use the Feature editor.

The Sequence length field is set automatically and is not editable. The value could be wrong in the case of an imported file (value from the original file is displayed), but it will be corrected automatically if you edit the sequence with BiSSAP.

Sequence molecule types

The functionality of the editor depends on the sequence molecule type. There are different codes for nucleotides and proteins. The editor forces you to use the correct symbols in each case. If you change the sequence molecule type, the sequence content is deleted. Before deleting the sequence content, BiSSAP displays a confirmation message.

In the case of proteins, you must use the one-letter code. There is a tool (invoked by clicking the button Insert 3-letter code) which lets you paste or enter three-letter code proteins and then translates them to the one-letter code. Note that strings which do not form a correct 3-letter code will be removed.

Reformatting

The nucleotide- and protein-code sequence fields are formatted for easy reading. The formatting convention is the one used in the ST.25 standard. This is not supported when you type in data, however. In this case you have to save the content or click the Reformat button.

Organism

The organism name is defined by a taxonomy. BiSSAP uses a taxonomy downloaded from the NCBI taxonomy website. Not all the species' names are accepted by the patent offices. Treat the BiSSAP taxonomy help as an aid to avoid spelling errors, but not as a definitive reference work.
